A paradise for physical game collectors, Limited Run Games has made one thing clear over the years. As long as it can be successful and all relevant parties who are involved are on board, then a project can be greenlit. Last year during the company’s E3 announcements, they were announcing their last batches of PS Vita games. So it shouldn’t be a surprise that as long as the Nintendo 3DS and family of systems live on, Limited Run Games will make physical editions.
This declaration was mentioned following coverage of the Atooi Collection for the Nintendo 3DS:
Yes. Atooi Collection has been approved by Nintendo Lotcheck and now we are waiting on Nintendo's approval of cover art, cart label, etc. Once approved, manufacturing will begin. Once the product is in-hand, Atooi Collection will go on sale via @LimitedRunGames' site. 🥳 https://t.co/KhXy5oDIHW pic.twitter.com/y242Xa6cXC

Various media outlets reported that 2020 would see a physical release of a 3DS game. Following up on all the chatter, Limited Run Games made the following statement:
If the @AtooiLLC Collection physical release on 3DS is successful, we hope to do a few more 3DS releases. Keep your eyes peeled for more information! We won't be announcing a release date until we know when the game will be in-hand. https://t.co/ziSP83YAgm

And then the floodgates of suggestions were opened. Before you start daydreaming of what Limited Run Games could produce next, you’ll have to consider the process of making this happen. Limited Run Games will have to rely on companies who are willing to have their title(s) released on the platform and work with them in making it a reality. It sounds simple, but this will lead to rounds of Q&A testing, meeting Nintendo’s guidelines and checks, and more.
Limited Run Games’ owner even dished out that this is why Axiom Verge was their only Wii U release despite wanting to continue releasing Wii U runs of games:
Unfortunately, it isn't as easy as just wanting to do more, we have to find developers willing to do the work and most have not really wanted to venture back to the Wii U.

The older systems are so much more involved than the new ones, so it has been hard to get developers interested when they have new games they want to focus on.

It’s not a guarantee, but voting with your dollar buy purchasing the Atooi Collection will provide Limited Run Games with the data they need to entice companies to produce more physical 3DS games.
